I Just Recently Have Gotten Over An Acute Upper Respiratory

I just recently have gotten over an acute upper respiratory infection. but now when I wake up my neck and shoulder muscles have been hurting so bad. I have not been lifting anything or exercising. And even when I take medication like ibuprofen to relieve some pain, it does not relieve it. What could be wrong?
