What Causes Cough,fever And Gagging?

My toddler seems to have flu like symptoms. Coughing, fever on and off, when he's sleeping he wakes crying and sticking his tongue like he ddoesn't like the taste and gagging but then goes back to sleep... Should I be concerned or let the virus run its course?
