What Causes Fever While On Medication For Stomach Infection?

My son eight year old had vomits ten days before doctor recommended ziprax 100 and emeset.He was fine after 5days of treatment .Now suddenly he developed fever.
Now doctors suggested enterogermina with crocin.My question is his fever is due to stomach infection only and medicine given by doctor is enough.I have a travel plans also for tomorrow.
