What Causes Penis Pain With Constant Soreness?

I tested positive for ecoli in urine in late May . I then was put on cipro and it seemed to take it away . About a week later i went to the hospital with pain in my penis . They did lots of blood work , cat scan , and couldnt find anything . The doctor believed that I had a kidney stone , and that caused the infection . A uroligist has since put me on doxycycline and it helped for 2 weeks . Every time i go to doc said i had no infection . I am puzzled . Its a constant sorenss. Could stones do this for this long after ? I have to note that i do have anxiety issues .
