Why Does One Have A Horrendous Pain?

I was diagnosed with Pyelonephritis on Dec. 5. I am still taking anti-biotics. During the past month, luckily I have not experienced any fever just terrible aches in both flank areas. Last week had a cystoscopy and he said that kidneys and bladder look fine. Why am I still having horrendous pain?
