Prilosec and indeed all the PPIs used to treat acid reflux are very well tolerated with very few side effects. However, with long-term use, rare side effects can include softening of the bones, vitamin deficiencies such as D, E, A, K, and B12, and very rarely there are pancreatic, renal, and liver complication. However, these are very rare and only arise after years of use.
