Question : Hi yesterday I had woken up with a high fever and discomfort when i urinated. As the day went on i still had the fever but the discomfort became painful urination. By the end of the day there was blood in my urination. This morning I woke up and the painful urination was gone as well as the blood, but my entire left side of my back aches when i take deep breathes and my head hurts when i cough. Should I go to the doctors or is this a type of flu?

Based on the facts that you have posted fever .painful urination with blood in urine followed by pain in left loin strongly suggests UTI may be associated with presence of stone .

Consult qualified Urologist for clinical examination and get following basic tests done to confirm the diagnosis.
1) Urine routine and culture.
2) Ultrasound scanning of abdomen and pelvis

In the mean time start taking broad spectrum antibiotics like Cefixime along with urinary antiseptic like Nitrofurantoin twice daily and urine alkaliser thrice daily.Later on switch on to appropriate antibiotics as per culture report.

Get the prescription of medicines from your family Physician.

Ensure to drink more water to keep urine dilute This will help to control dysuria.

Further treatment will depend upon result of these tests and final diagnosis

what about my mid left back pains when i inhale? what could that be the indication of?

Pain from kidney is always due hydronephrosis caused by obstruction to flow of urine due to stone impacted in ureter or mouth of calyx which can be confirmed only on Ultrasound Scanning of Abdomen .
