Question: I am training for a marathon and I average 50 KM a week of running. Im noticing pain in my left leg, and it feels like it is originating from the vein. The muscles do not hurt after run but it feels like something between the muscles hurt. I have tried massages and compression socks but it doesnt go away. While running, after about 5-6 KM the pain goes away.

No discoloration on my skin.

Pain starts after taking first step and lasts for about 5-10 minutes after which it settles down.

I do not smoke

There was vitamin d deficiency detected in my blood work. I have been on vitamin d plus calcium treatment for 5 weeks now

Yes vitamin d deficiency is an important cause of body aches. I would suggest you to wait till your vitamin d levels come in normal range.

If even after that you feel those pains then you should get lower limbs venous Doppler study done.
