Question : I'm 6 weeks pregnant and was diagnosed with a UTI. My doctor prescribed me Macrobid and now when I wipe after using bathroom there are brown particles on toilet paper.

No, it doesn't mean infection is working out of the system. Sometimes during an infection the mucosal layer are congested and bleed easily. Occasionally there are stones that form following an infection. Both these cause bleed from genitourinary tract.
If you felt better after the course of antibiotic, then it means you are getting better and the infection is waning.
