Question: Before getting diagnosed with sleep apnea I've gone through many blood tests. My vitamin D and B12 were low and everything else was okay. (thyroid, iron, minerals)
I've been recently diagnosed with moderate sleep apnea. I've been using an auto CPAP machine (Prisma Smart) with pressure of 5-12 cmH2O for around almost two weeks. I've still been waking up tired (dry eyes and weakness) and feeling tired (weakness and yawning) throughout the day. I've also been feeling slightly dizzy, disoriented, nauseous, and bloated during the past two days. I woke up with abdominal discomfort and then felt constipated ever since yesterday. Urine output is also rather low.

Soon after getting diagnosed from a sleep study, I felt no benefit using the CPAP machine despite being told that the apnea index was 1. Back then the pressure was cmH2O 4-10, and I also did have issues with the mask. However doing a leak test quickly made me realize that a higher pressure would help. I felt better with higher pressures.

The first day the pressure was changed by the technician to 5-12 I felt refreshed, alert, energetic upon waking up. It was great! However I got less than 7 hours for three nights. And despite the pressure change, after the 3rd day, I've been waking up tired and feeling just as tired during the day even though I've been using the CPAP machine with a new face mask that suffered no leaks and fits well. I have an apnea index of 3 while on it according to the recent readings. Why am I waking up so tired?

I can understand your concern.
Some patients can not do well with CPAP machine.
CPAP machine gives high positive pressure through out the respiration (inspiration and expiration).
Inspiration needs high positive pressure to let the air go in.
Expiration is passive process to let the air go out. If you use high pressure during expiration, air won't come out easily. So carbon dioxide won't decrease and hence your all hypercapnia symptoms (Tiredness, Unrefreshed sleep, lack of concentration etc) will not go.
The answer to this is BiPAP machine.
In this, we can set two different pressures, one for inspiration (higher) and one for expiration (lower).
This will help you to expire air out of lungs easily and hence there will be less hypercapnia and related symptoms.
So discuss this with your doctor.
