Suggest Treatment For Knee Pain

Question: I have had a pain in my left knee for a few years now. I saw a rheumatologist and had some scans done, which showed that the fat under my kneecap was inflamed (or something) He said not to worry about it and the pain would go away in around 6 weeks. It has been 3 years and the pain still comes and goes. I only really feel the pain when I exercise. For example, If I got for a run, after about 1km of running my knee will start hurting. The pain starts off small, however will get worse to the point where I need to stop. If I stop exercising (running, doing squats at the gym etc) for a fe wemonths It feels as though my knee has recovered, however, once I start exercising again, it progressively gets worse.
Is there any way I can permanently fix this problem?
I hope I have described the issue as best as I could. If not please let me know.
