I read your question and i understand your concern. Epididymitis despite being treated with antibiotics, may take some time for the pain to go away completely. EPididymitis some time involve prostate but the treatment is just the same so even if it was prostatitis along with epididymitis the antibiotics had already covered it. So no worries.
Right now all you need is modify coital and toilet habits, maintain a good hygiene, and more importantly wear a scrotal support like an underwear. Take some advil or tylenol for the pain . It will subside on its own.

Two weeks of antibiotics is enough. Just do as directed for the precautionary measures. Using athletic supporter in guise of underwear would help. Rest. lie down. avoid from masturbation or sex completely till full recovery. Apply some cold packs over testicles for relief. You can take any vitamin supplements , A to zinc complexes are better. If this etiology is on and off for year your doctor should rule out the cause or risk factor for recurrent infections or alternate diagnosis.
