Question : I have been spiking a low grade fever between 99-100 every 3-4 days for the past couple of weeks. It seems to come on when I'm a little extra run down.

Low grade fever for more than two weeks is indeed a cause for concern and calls for ruling out of tuberculosis as a possible cause. You need to get the following done:
* Blood for complete blood counts
* Chest X Ray PA view
* Sputum for AFB on three consecutive days
