Based on the history you have shared, though such indigestion being related to gut inflammation or infection is less likely in absence of other symptoms like loose stools or vomitings etc but still it is quite possible to be unable to digest a single content of food.
Chocolate preparation including use of milk products and wheat products too in some cases and in lactose intolerance it is quite possible to face such symptoms with chocolate intake. Usually such defficiencies manifest at earlier ages but can exhibit delayed presentations too.
It's better to try avoiding milk products for a while and reassess the symptoms recurrence and if you have to give a repeat trial trying using chocolate with grinding in form of liquids or cold coffee and look for any altered bowel habbits due to that.
If the symptoms persist, blood workup with complete blood counts, liver function and amylase, and stool microscopy and routine examination can be done. Vitamin D, folic acid and B12 levels can also be done to look for earlier manifestations of malabsorption.
