Brief Answer:
Read below

Detailed Answer:
I read your question carefully and I understand your concern.

Because headaches can have many different causes, hence management ways, some more info would be necessary in order to avoid my answer being very broad, info such as:

Is onset recent or chronic
Are headaches daily or isolated attacks, if attacks their frequency
What is their duration (minutes, hours, days).
Are there triggers such as lack of sleep, anxiety, lack of eating etc
Their character (pulsating, throbbing, pressing etc), diffuse or only on one side
Other symptoms like nausea, vomiting, nasal congestion, eye redness etc
Any medication you have tried
Other medical conditions you might have

From the present info a couple causes of waking up headache could be teeth grinding during the night, sleep apnea (esp if you snore, are overweight), lack of sleep, depression. You might read around how brain tumors also can have headaches waking up, but they usually have other signs like vomiting, weakness of the limbs on one side, behavior changes etc.

If you give some more answers to the questions asked above I might be able to offer some more specific advise as to the next steps to take.
