Question: What are the side effects of taking Omeprazole for a prolonged time? Many years. I don’t think my body is absorbing the critical elements it needs. I have been hospitalized for extremely low calcium, potassium, and magnizeium. I am taking supplements to boost my levels.

However, on prolonged use it can cause side effects, including nausea and headaches. It can also cause electrolyte imbalance as you are describing, but electrolyte imbalance can also occur independently. I would insist you to take juicy fruits like citrus fruits since they contain plenty of potassium. Take calcium supplements along.
