Question : My three year old male still doesn't have eyebrows. Should I start to worry?

I understand your concern.Absent eyebrows ,eyelashes and scalp hair would have made me diagnose other disease but since you have mentioned isloated loss of eyebrows,I would definitely suggest you to see a physician and get evaluated for the same.
This is because many times lot of chromosomal defects are associated with it along with other symptoms which you might not be able to discover now.I would suggest you to rule out all other chromosomal diseases and start treating him accordingly from now itself.

If by EDS you mean Ehler's Danlos Syndrome, then i would say absent eyebrows were never a symptom of it.
EDS is a disease of abnormal collagen,which causes symptoms like Back pain
Double-jointedness,bruised, and stretchy skin, scarring and poor wound healing,
flat feet,very soft and velvety skin and a lot more.
