You had not mentioned anything about your sexual activities. When was your last contact? Test for STDs are reliable if they had been done after 4 weeks following the high risk exposure.
Your lesions are not fit either with Herpes or warts. Reddish papules over the glans penis could be due to yeast infection or due to some irritation (soaps or applications or antiseptics). herpes is ruled out as there is no vesicles or ulcers and those are scattered lesions and not grouped lesions. Warts are like growth or cauliflower buds like.
The pustule on erythematous base over the ? pubic area looks like a hair follicle infection.
Urethral lip seems swollen. Possible due to yeast infection or due to urethritis. Urine examination will reveal whether it is due to urethritis or not. Consult a Dermato-venereologist and get examined. Investigations also need to be carried out to establish a diagnosis. Treatment will be based on the outcome.

You had protected exposure. So the chances of STD/HIV are unlikely. Especially STD could not be possible over the protected parts of genitals. Had you any oral sex with her without protection?
Otherwise ignore the possibility of STDs. How long after the encounter you had your tests done? That also matters in accounting the reliability of these tests.
Anyhow it is better to meet a Dermato-venereologist or an Infectious disease specialist and get cured.

All exposures were protected. So the swelling? of urethral lips is unlikely to be due to STD cause. Ignore the spot and swelling. They will settle spontaneously.
Foliculitis like lesions over the pubic are will be taken care by the Dermatologist. Tests done after 4 weeks of exposure could be reliable.
