Please don't panic or be so depressed. There is no need. If you do not have fever, swelling, severe pain in the scrotum or perineum or tenderness in the same area it is unlikely that you have a Staphylococcus aureus infection.
Staph is also an organism which can be normally found on the skin and if you collected the semen without cleaning the glans and the external meatus well, it may be a contaminant. Please let me know your semen analysis results. Sperm count may vary depending on several factors.
Did you have a consultation with a urologist and did you have a per rectal ultrasound examination of the prostate and the seminal vesicles? If so let me have the results.

It could have been an ascending infection from the skin through the urethra and less likely from a blood borne infection.
Does your semen analysis show pus cells?

I think you should see the urologist. He/she will examine you to see if you have prostatitis or for other focus of infection. You may have to have ultrasound examination also.
Then you will be advised the proper course of action to get rid of the infection
