During missionary style sex, the cervix is rarely hit unless there is real deep penetration. To avoid pain during this position , use proper lubrication. Guide the penile insertion yourself so you can decide the proper depth and range of penetration. Also, ask your partner to be very gentle / switch to the front facing position close to orgasm to avoid vigorous penetration. Get a pelvic ultrasound scan and internal evaluation ( per vaginum and per speculum ) done to rule out endometriosis which could sometimes present this way.
