Question : My penis underneath the head was red on the right side after I had sex. It hurt like a rug burn. The next day it was better and the redness is gone but their was some flaking when it healed up. Is it chaffing or what?

It is most probably chafing of penis head from excessive rubbimg, especially if it was intense sexual experience, or there was some dryness.

You can use penis creme or lotion, when you have sex,in order to prevent any other chafing or flaking of your penis.

There are different kind of lotions in market, choose one with natural ingredients and vitamin E.

I was wondering if it was genital herpes and not chaffing. What is the difference and what are the symptoms of genital herpes.

Herpes Genitalis symptoms include pain, itching, red bumps or white blisters that gradually progress to ulcers, scabs when ulcers heal, flu like symptoms during an outbreak.

So, I don't think it was herpes.
