I have read your query and seen reports. If you can upload photo of the rash I will be better able to help.
Your mother is having pain abdomen, headaches and heaviness in head. Kindly send details of pain in abdomen and headache about its location, severity etc.
I could find some mild derangements in kidney and liver function, mild hypothyroidism, low vitamin D and calcium levels in blood test. Also eosinophil level is raised suggesting some fungal infection.
In ultrasound, left kidney stone, fatty liver and some inflammation in stomach. Kidney size is normal.
Meanwhile I suggest that she drinks plenty of cleaner water from RO system. To flush out stones drink atleast 3-5 liters of water under guidance of a surgeon.
For hypothyroidism and vitamin D and calcium deficiency, supplements may be needed. Let me know if she has weight gain, weakness or any other symptoms.

Her Headache is throughout the head.
Pain in stomach is mild and normally on the sides.

Sorry for late reply as I was busy with my other professional obligations.
On first reading it seemed like some type of porphyria. But porphyrias usually happen as an attack after some exposure like medicines, infection etc. It can be easily ruled out by urine test for increased porphobilinogen, aminolevulinic acid, and uroporphyrin III.
After your reply it is more like stones precipitating in gall bladder and kidney. Alongwith there is mild derangements in kidney and liver function, mild hypothyroidism, low vitamin D and calcium levels in blood test. Also eosinophil level is raised suggesting some fungal infection. Uneasiness in throat can be die to regurgitation of stomach contents (gastroesophageal reflux disease).
Fatty liver is mild. It can regress with low fat diet. Since stones are precipitating, calcium supplement should be taken with caution. Dietary care is of importance, Low fat diet, hygienic food, more fruits, infection control, cleaner water are needed. Any medicines are best avoided. Especially antibiotics and pain killers should be avoided. Medicines can affect both liver and kidney. Regular aerobic exercise of atleast 30 min a day is worthwhile.
For gastroesophageal reflux disease, thicker foods should be taken. Patient should not lie down after food for atleast 2 hrs. She should sit straight or move around after food. Food should be taken at same time everyday. Spicy food should be avoided. Best is simple yogic diet.
For stone removal, please contact a surgeon. It is a small surgical procedure to remove them. Removing the stones will help improve liver and kidney function. It will also relieve pain abdomen.
