With regards to your urine examination, it reveals that you are having some infection in your urinary tract, either it might be in the upper urinary tract or urethra. But as your swab also reveals pus cells and bacteria, most possibly the infection is confined to lower urinary tract. Gram stain of the swab did not reveal Gonococcus (STD organism). Gram negative bacilli and gram positive cocci might not necessarily be pathogenic. A culture test might reveal the exact organism and the sensitivity test would reveal the sensitivity of those bacteria to the antibiotics.
According to that we can plan our treatment. As there were Red blood cells also, it is better to have an ultrasound examination to rule out urinary stones and upper urinary tract infection.
STD organisms like Chlamydia and Mycoplasma and Ureaplasma urealyticum would not be detected in Gram's staining technique. Special culture test on cell lining or Blood PCR tests would reveal the same.
Partner also have to be examined and have to treated simultaneously if any STD organisms are there.

You are not having Gonorrhea.

Ciprofloxacin and Doxycyclin are not drugs of choice to treat Gonorrhea. Better choices of antibiotics are available for Gonorrhea. Your doctor had given you drugs to tackle non gonococcal urethritis (Chlamydia or Mycoplasma) and also non specific UTI. So it seems that your doctor guides you in a correct direction. Don't loose hopes and complete the course and meet him and repeat the investigations on urine. You will be alright soon. If you have severe head ache try to report to him. He will help you.
