How Can Low Grade Fever Be Treated While On Anti Seizure Medication?

My sixteen year old son takes medication for seizures and he has a rare form of rickettsia for which he takes an active form of vitamin D. I am concerned about the flu going around and, low and behold, he has starting running a low grade fever (99.1 F under the arm). Earlier, at about 9:30 p.m., he had chills but the fever did not start until after he was asleep. We live in Alabama, which has had hospitals on lockdown due to the flu. What should I do? If it is not the flu, I am scared of exposing him to it a an ER or the doctors office?
