How To Retain Flexibility In Legs With History Of Runner's Knee?

I need to know how to retain flexibility in my legs. I was diagnosed with runners knee and I have been in physical therapy for six weeks. After the exercises, I feel flexible but the stiffness returns to the knees after a few hours, sometimes minutes. What can I do, since when I try to push through the stiffness, I hurt my knees?
