What Causes Brown Vaginal Discharge While On Birth Control?

I have been taking loestrin24 for 1 month now and 1 week on my 2nd day of brown pill i just got brown discharge and when i started the white pill it went away. was that my period? or am i protected and how long do i have to wait until i can have unprotected sex?
