Hi,
I have gone through the query and understood your concern. The current irregular spotting you have is most likely the result of abnormal hormone balance. The two pills you have missed are likely to have created an unprotected cycle. Since you also had unprotected intercourse during this period, pregnancy also should be excluded through a blood test and a sonogram of the pelvis, preferably in the trans-vaginal route. If negative, you need to have hormone supplements for a couple of cycles to bring back the normal hormone milieu. Hope this helps.
