I have been treated for thrush recently, but I am experiencing a very sore area between the anus and vagina. It stings when I urinate and wakes me up at night. It feels like the skin is cut but I can see no obvious cuts or marks etc. This seems to be the only are affected.

I would advise you to take Fluconazole 150 mg (Fole) once a day for 5 days. Accompany this medicine with local application of Betnovate C cream (Betamethasone Valerate + Clioquinol) 2-3 times a day.
Switch to cotton underpants. Drink lots of fluids. Avoid spending too much time into hot tubs or bubble baths. Restrict the use of scented soaps, perfumes and deodrants in the concerned area. Always wipe the area from front to back and not back to front. Also, do not forget to urinate after every sexual intercourse.
If this does not help you, you might have to go for vaginal swab analysis and further treatment can be based on the test results.
