Giardiasis is an intestinal infection. It is difficult to assess if the mouth sores you are having are connected to the infection.
I do not think that it would be likely due the infection per se. It is likely to be due to the vitamin B complex and other nutrient deficiencies as a result of persistent diarrhea associated with giardia infection.
It is best to have regular vitamin supplements along with the appropriate antibiotics to avoid such mouth ulcers.
