Question: Can one have a haemaphillus influenza infection living in bowel/trunk area?

I understand your concern and situation.

This bacteria usually remains in the nose and throat and causes no harm. Sometimes the bacteria can enter the blood and spread, causing serious infection in the individual. Most of the time, Haemophilus influenzae bacteria are spread by people who have the bacteria in their noses and throats but who are not ill. It is opportunistic infection and bacteria lives in nasopharyngeal area i.e throat. In patients who are immunocompromized can get infections. From throat it can reach spinal cord, meninges and blood. The bacteria is not found in stomach as the acid kills it. So it does not live in intestines.

I've had a hysterectomy and seem to have the haemaphillus influenza in this area. It also affects my nose/throat/chest and it has been tested to be present in these areas.

H. influenzae is rarely been reported from intestines of healthy or post surgical patients. Sometimes due to less acid production (achlorohydria) this bacteria can be found. I suggest you to confirm it with microbiological and molecular PCR tests and typing from specialised center. Get a culture sensitivity test done and take treatment of antibiotics accordingly.Third-generation cephalosporins are highly effective in H influenzae infections. Meropenem or ampicillin and chloramphenicol are alternative regimens.
