What Causes Stomach Pain And Pain While Urinating With Brown Color?

my 2 yr old started off by vomiting, diarrhea and severe tummy ache. it's been 5 days now and her diarrhea and vomiting has stopped but she still has severe tummy pains and now she is hardly urinating. when she does it's painful and it looks like cottage cheese and has a dark orange or brown color. we did take her to e.r. on day 3 and they said that it was a virus. but why does she have tummy pains in waives, pain urinating and why does her urine look funny?
